did the server really stop? check system monitor to see if there is anything indigo running after you stop indigo
I had / have issues stopping indigo. only after indigo really stops and you manually start indigo I get mine to work ok.

Here is a report of the same problem in Mavericks only with iTunes. A reboot ended up getting it working for that user.

matt (support) wrote:Try deleting Indigo off that Mac completely, then triple check to see if you have any older copies of Indigo on that Mac. If you do, then delete those as well.
After that, restart your Mac and then re-run the installer again. Maybe that will help unconfuse the OS...
