I just saw the beta 3 is in the downloads. But the text says iPhone beta users should use beta 2. Does it mean I shouldn't download beta 3 if I use the iPhone beta?

There is a beta 3 for Indigo on the Mac and a beta 2 for Indigo on the iPhone.
So if you are part of the IndigoTouch beta program, you'll have to download both updates.

Yes, going forward the Indigo Touch app gets its own version number. The most recent is 1.0.0 beta 2. The Mac client/server app is currently at 4.0.0 beta 3. To use Indigo Touch you need to most recent version of the Indigo Server.
