Answered via email (you generally only need to ask the question using one method, email or forum, not both to get an answer), so I thought I'd post the answer here since it may be useful to others.

Stop the Indigo Server, then you can move the plugins you want to disable from this folder:

/Library/Application Support/Perceptive Automation/Indigo 7.4/Plugins/


into this folder:

/Library/Application Support/Perceptive Automation/Indigo 7.4/Plugins (Disabled)/


and then restart the Indigo Server. Change the version number as necessary for your version of Indigo. Note this is the Library folder at the top level of your boot drive, not the one in your user directory.
