What's the proper way to fully remove a plugin?

I would disable it in Indigo first, then delete it from the folder:

/Library/Application Support/Perceptive Automation/Indigo 6/Plugins (Disabled)/

I'm sure that there is detail on this somewhere but I cannot find it.
I have several that I would like to remove, so I first disabled them, then went to the folder and have deleted them and emptied the bin, then restarted indigo, but they still show up in the list (and I have refreshed it). They have gone as I now get an error when I try to enable them, but they are still in the list, how can I refresh the list to show the present state?

Did you restart the server or just the client? A server restart will definitely get rid of them.
